You'll have to wait it out. These are canine papiloma virus warts.

We have given dogs L-lysine (suppliment you can get at wal-mart) or one way is to take some hemostats and crush a few off and feed it back to the do to stimulate the immune system. This is very contagious to other dogs as well but, eventally goes away.

They will grow out of the warts as the immune system matures.
If you have a wart causing problems with eating or the eye, you might want to have that one removed.
I had a dog that had them, they were gone about 60 days after I first noticed them.

Give a big B-6 shot and they will be gone in two or three days. Had 6 dogs get them all over their faces overnight many years ago. Gave the shot to all of them and they were gone the next day.
Now for some reason I can't buy just the B I want, but have to buy a mix of several B's. Hope this works as well, but, may have to give more of it to get enough of the 6 needed.

Not sure if it's the same thing or not but I got a wort removed from my female beagles eye when she got spayed for an extra $20. She looks a lot better with it gone!
