Have you been running them in the morning or night when there is heavy dew or right after a shower of rain - sounds like "dew poisoning". Are their bellies crusty too?

It could be a fungus - athlete's foot spray will knock that out. It is more like the dew poisoning. It is self-limiting - when it turns cool and the weeds die, the problem will go away. It is even more aggrevation when you run at night but if you wash the dogs ears with dishwashing liquid (or even better medicated soap) you will not have a problem. Be sure to rinse thoroughly so the soap will not burn them.
